There are some bugs in the implementation of this in IE 8 & 9 and differences in browser behavior. The current implementation is the most compatible. - Why isn't Google Webmaster Tools verification working with Google Analytics?
Webmaster Tools requires the Analytics tracking code to be in the <head> tags, so it will need to be blacklisted. Simply enter 'google-analytics' into the blacklist and the verification should work.
